If you look closely, you will see that some smoke comes out of Hotch gun after the shot was fired.

As for why Hotch did shot, it goes back to what Gideon said about one of the first case he did work with Hotch and that Hotch had talked the unsub into surrendering only for him to go free and killing a boy later on.
