Haley cheated on Hotch?!? When?

It was never outright stated, but it was implied. When they were having all their trouble, Hotch answered the phone once and whoever called hung up. Immediately after, Haley's cell started ringing and she looked all uncomfortable about it. It was easy to miss, but it seemed to strongly hint at infidelity.

I think it's "In Name and Blood" (?). It's the one early in s3 where Hotch is suspended, Gideon is missing, and Prentiss has resigned.
